In a review published in Alimentary Pharmacology & Therapeutics, researchers observed that the risk of gut injury and impaired function seems to increase along with the intensity and duration of exercise
The review (of 8 studies) concluded that ~2 hours of continuous endurance exercise at 60% VO2 max can result in gut damage – the cells of the intestine become damaged and the gut becomes permeable (allowing pathogens to get in)
Essentially it redistributes blood flow away from the gut, but the gut needs regular blood flow to keep cells oxygenated and healthy
